Godzilla and Kong are the only live Titans on Earth in 2024, five years after they battled and defeated their alien adversary Ghidorah for dominion in 2019. Nathan Lind is a former scientist at Monarch who now thinks that the Titans live in the Hollow Earth, an underground world that is below the Earth and where they hide. Lind will help Apex's CEO, Walter Simmons, find a powerful energy source in the Hollow Earth. Nathan is afraid at first because his brother tried to go into the Hollow Earth, but a strong anti-gravity field inside the tunnel killed him. After Walter tells him that Apex has made and built Hollow Earth Aerial Vehicles, which can withstand the gravity field's pressure, he finally agrees.
Nathan travels to Skull Island to meet his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, with the idea of using Kong as their navigator to lead them to the energy source because Skull Island can no longer contain him and allow him to survive (because Kong has grown too large). Though Ilene first rejects, explaining that Godzilla would come for Kong as soon as he was relocated off of Skull Island, she eventually agrees when Nathan persuades her that they must undertake this mission in order to end Godzilla's rampage and to find Kong a new home.
When Godzilla becomes confused by the depth charges, Kong is able to surface to get some air.
Nathan, seeing no other choice, suggests that the gang should instead turn off the power to all the ships in order to fool Godzilla into believing he destroyed them and Kong was vanquished, a plan that finally works. Godzilla surveys the wrecked fleet with interest and then swims away, assuming he has won. Recognizing that Godzilla may reappear if the ships are reactivated, the party alters their plans and instead fly Kong to a Hollow Earth entrance point in Antarctica, the location of Ghidorah's initial freezing. Jia explains to Kong that his house is through the entryway, but he is unwilling to enter.
Realizing Kong can't survive in the cold weather and that they can't return him to Skull Island, Nathan asks Ilene if Kong will go if he thinks there are others like him through there and she tells Jia to ask Kong that his family could possibly be down there, prompting the Titan to enter the tunnel and the teams follow him in their HEAVs.
Madison and Josh track down Bernie, who recognizes Madison as Mark's daughter and helps them in their investigation. Inside the Apex offices, they learn that Bernie's previously mentioned "eye" has disappeared. The group mistakenly sealed and transported Skullcrawler eggs while carrying them through an underground tube to Hong Kong.
The three disembark and find themselves inside a vast black cavern, where they come face to face with Apex's ultimate weapon, "Mechagodzilla" a mechanical version of Godzilla piloted by the late Dr. Ishiro Serizawa's son, Walter's top technological officer Ren Serizawa. Walter sends a gigantic adult Skullcrawler nicknamed "Number 10" into the chamber to test Mechagodzilla's strength against the Titans as soon as the mecha is turned on. The Skullcrawler is on the brink of assaulting Madison, Josh, and Bernie when it is caught and imprisoned by Mechagodzilla, who uses a tremendous red energy beam to cut the Skullcrawler in two, enabling Madison, Josh, and Bernie to take refuge in a tiny hatch. However, owing to power supply limits, the test is cut short when the mecha shuts down right after.

When the first Warbat was killed, Kong swung its body into the second one, which knocked it out, but the creature came back and wrapped itself around him. This gives Kong a chance to get away from the Warbat. The creature is then hit with missiles from Nathan's team in their HEAV, giving Kong a chance to break free and beat the Warbat to death before eating its internal parts.
Godzilla, detecting the presence of Kong in the Hollow Earth, digs a tunnel through the environment with his atomic breath, causing the temple to collapse. The HEAV of Maia and her team is shot at by Kong as they run, but Kong grabs it and smashes it in his hand after glancing inside to ensure Jia, Ilene, and Nathan are not inside, killing Maia and her squad. Kong and Nathan's team fend off a flock of Hellhawks while Maia and her team try to flee.
In response to the roar of Godzilla as the monster offers him with another challenge, Kong accepts and continues to make his way through the hole produced by Godzilla's atomic breath to Hong Kong with his axe in hand, with Ilene and Nathan following him in their HEAV. When Kong arrives in Hong Kong and confronts Godzilla, he battles him again again, this time obtaining the upper hand over the Titan to the point that he shoves his axe down Godzilla's throat in order to prevent him from launching his atomic breath again. King Kong realizes that his axe can not only deflect Godzilla's atomic breath, but it can also absorb it, and he uses his weapon to strike the Titan in the thigh, however Godzilla quickly takes the axe and tosses it away. When Godzilla strikes, Kong uses the structures of Hong Kong and his greater agility to escape and evade his blows. After retrieving his axe, he charges it and unleashes an explosion that knocks both Titans back, giving Nathan the impression that Kong has won the second fight.
Back at the Apex headquarters, Walter enthusiastically instructs Ren to dispatch Mechagodzilla to slay Godzilla. Despite Ren's warnings not to use the new Hollow Earth energy source without first testing it, Walter dismisses his concerns and orders the mecha to be activated. At the same time, security apprehends Bernie, Madison, and Josh for breaking into Apex headquarters and transports them to Walter. Madison accuses Walter of inciting Godzilla to war and for all of this to happen in the first place, however he boldly argues that he took responsibility for allowing humans to fight back against Godzilla and the Titans.
The two Titans work together to change the tide, but the robot proves to be stronger than their combined might and defeats them. Kong reclaims his axe from the ruins after losing it during his previous encounter with Godzilla, but his weapon, having lost its charge, is worthless against Mechagodzilla, who tries to mortally impale Kong with its tail drill. All hope seems to be gone for Kong and Godzilla, but Bernie, understanding he and the others are powerless, takes out a flask of vodka and suggests they all take a drink. Josh, however, takes the flask from Bernie's grasp and short-circuits Mechagodzilla's controls by dumping the contents of the drink all over the control panel, causing Mechagodzilla to stop for a brief while and allowing Godzilla and Kong to recover and reclaim the upper hand.
Godzilla sees Kong holding his axe and supercharges it with his atomic breath, enabling Kong to dismember Mechagodzilla limb from limb and take its head off before holding up his prize and resting.
In the aftermath, Nathan, Ilene, and Jia sit together amid the rubble, while Madison reconnects with Mark and introduces him to Josh and Bernie, who is overjoyed to see Mark and invites him onto his podcast to discuss the Roswell Monarch facility. Suddenly, Godzilla approaches Kong, causing the Titan to take his axe and ready to restart the battle. Godzilla, on the other hand, does not attack and rather stares Kong down. Kong lowers his axe, putting an end to the conflict between his species and Godzilla's. Godzilla and Kong see each other as equals after they are no longer competitors, before Godzilla returns to the sea quietly, accompanied by Kong and the assembled people.
